I am currently developing a Notes application and the system admin is telling me that the Domino servers we have are not capable of hosting an application which has scheduled agents that sends mail from the server. Are there any requirements needed on the Domino server for a scheduled agent that sends mail to run?

This is really more of an administrative question, but I'll tell you what I know. First, the server has to have an Enterprise server license (I believe IBM used to sell an Application server license that doesn't allow e-mail.) Then, the server needs to be set up with the ability to route mail. This is mainly a matter of creating the right documents in the Domino Directory and turning on the mail router task. Given these things, your application should be able to send mail with no problem.
