The number you are seeing is probably the number of "unread" messages, rather than the number of new messages, which can be different numbers. Unread messages can appear in the inbox, of course, but there can also be unread messages in other folders. (A user might move a message to a folder without reading it first.) The behavior you are seeing is probably correct, given the way Notes works and the meaning of "unread message."
But I am not sure what is causing new mail to be shown as black. One possibility -- are there some Mail Rules that are processing incoming mail in ways that confuse the user? Mail Rules can exist on either the Domino server or the Notes workstation.

We have had this problem in the past. Try using control+shift+F9, this rebuilds the views.Then, follow that up with shift+F9. This rebuilds the index and usually solves the problem.
