I am guessing here, since I don't know the details of .NET logon, but you might want to look into the built-in Lotus Notes feature for single sign-on with Windows accounts. I believe you have to install this at the time you install each Lotus Notes client. (So you may have to reinstall Lotus Notes.) But I know this feature works for single sign-on between Windows and Lotus Notes, so it may apply to the .NET situation also. See Notes 6 Help -> Index -> WindowsNT -> Synchronizing password.

I think the question was about a Web login. Chuck has assumed they'll go from a Web site to launch Lotus Notes on Team Room -- but surely they'll be staying in the Web browser? Using LDAP authentication (to Active Directory) would let people use the same login credentials but not single sign-on. I think Domino still runs over Internet Information Server though -- so that might work. There is also a DSAPI filter that could be customized, but I don't know how easy that would be to set up.
