Replication stopping before all mail files are copied

We have two servers in the same Notes domain with replicas of mail files from server A on server B. Both servers have full manager rights to each other.

All mail files are in a mail directory and a connection document is set up to push all mail files from server A to server B each evening. Server B is at another site and the replicas are just for backup servers.

Basically replication is occurring on some mail files, but not on all of them. Only once has it successfully replicated all 30 mail files, and since then it has been very sporadic. It replicates different databases each night with no obvious pattern. It just appears to stop without completing all mail files.

All database have the same ACL, all are the same design, and there are no other connection documents set to replicate at the same time.

Do you have any ideas what it causing this?
You did not mention what version you are running, but I saw this behavior in versions prior to 5.0.12. One thing to check is that there are actual updates for the files to process. If there is nothing to replicate, it won't show in the log.
